The differences I do hear are probably more related to the combination of tones rather than a note for note comparison (I somewhat doubt I could hear the difference if single notes were played). Most of these differences I heard were phasing or "beating" effects from the interference of the different notes. 
 
Some neat information, I'd like to expirement with other scales like 5, 7, and 13 note scales and try and see if I could compose something that would be pleasing to the ear. I just think the JI tuning contributes to the unique and really cool sound of the harpsichord. I Major and I minor triads sound best in Just intonation. After all from the harmonics that makes sence. 
 
Re: your catchy tune test. I think it sounds best in equal temperament for the very reason that your just intonation one calls on chords other than the 'harmonious' ones like I. I remember playing some bach in Just intonation as an experiment and it sounded god-awful. 
 
I guess the most harmonically perfect instruments (assuming expert players) would be strings :) 
 
FYI, I play mostly in EXACT equal temperament, although blessed with a digital piano I can switch to the period 'well temperaments' ie werckmeister with ease, just to see what bach might have sounded to himself.

24.99.111.50;2004-05-12 09:46;this site is GREAT and is exactly what i was searching for!  i have been playing harmonics on my guitar on the low E string and noticed that the 7th harmonic is not exactly a minor 7th and thought that the 11th harmonic was a flat 5th (i guess it is sligthly different, but i guess the whole point is that almost every note is slightly off!) 
i think it is interesting to note that in the harpsichord tune test i liked the equal temperment version better, probably because i have been hearing it my whole life.  Just Intonation sounds like japanese or indian music, almost too perfect and in tune.  maybe there's something about our equal temperment that makes it sound better than just intonation similarly to analog magnetic tape sounding better than digital recordings, or tube amps sounding better than amps with dsp.

Missin has an interesting blurb on the web and suggests a test with a Marine Band Harmonica in F ...(draw simutaneously on the 7 and 8 hole and the difference tone will NOT be subtle) ...and with JI the third tone will harmonise with the other 2. With lower pitches and perhaps with other instruments, it may not be as well recognised but is it not possible that it could flavour the sound ...if so, is it not better that the extra note harmonise? 
I am not sure why you added vibrato (tremolo ?)to your sound tests. I know nothing about this but could this not negate the supposed advantage of JI ..messy notes, messy chords, more buzz ?? Just asking ? Thanks again ...very nice site

So I feel saying what is the best or ideal scale is really a matter of one's choice and opinion.  However, it is relevant mathematically what may be the "perfect" pitch when you're talking about fractionalizing the frequency wave into different tones.  From a mathematic stand point, it should be clear what the "perfect" 3rd, 4th, and 5th is. 
My opinion, 12-equal sounds a bit more dynamic...while Just Intonation sounds more in harmony, almost soothing with muted dynamism.  Both serve their purpose and I don't think one is necessarily better than the other in all cases.  It's really up to the artist to make use of the frequencies to express whatever they want or intend to express.  If they do their job, the listener will feel what the artist was feeling or wanting. This is because I play the violin... and since we do not have frets or anything to rely on to tell us the correct pitch, we have to use our ears. And from reading music off a page, there IS a slight difference that not many people can hear. Anyways, I just wanted you to know.

This is a very interesting subject that I wish I had more time to devote to. My only other real experience with alternate tunings was hearing the material on Switched On Bach 2000. 
 
Has anyone investigated what tunings are actually used by performing groups in different genres? Or is the tuning of most of the music we hear even accurate enough to call it a specific tuning?

I believe that physical properties of materials used in strings prevent the perfect propogation of a fundamental frequency and its harmonics. I have a set of crystal bowls that are true pitch on the A=440 scale.(C=261.63) C,C#,D,D#,E,F,F#,G,G#,A,A#,B.  
I want to create another set where C = 256. The bowl distributor needs me to tell them how many cents + or - on a instrument tuner for each note or how many hertz to lower their adjustable instrument tuner (ie +5 or -5). My question is on an instrument tuner how many Hertz must I lower the 440 to get a true pitch scale with C=256 for the entire set to match? The goal is to create a natural harmonic scale.
